The EP801 is a little more powerful than the Bosch CX4 according to reviews and the CX4 is poorly sealed against water ingress.

Two of the CX crankshaft seals can be kept greased and fairly waterproof but there's a third seal (between the inner and out shafts) which is poorly designed and letting water in too easily.
At this moment it seems like the EP801 is the better motor - improved sealing over the EP8 and reportedly at least as powerful as the Bosch CX. Bosch will almost certainly have better seals on their next motor.
Your wheel has a DT 350 hub so this would fit and you'd have a spare freehub: DT Swiss Ratchet Hybrid Freehub Body For Sram XD | Merlin Cycles
They don't have the end cap only but other shops might.

Might not have been ignored, they might simply not want to give anyone else credit for the improved sealing on the next motor model (rumored to be released shortly)

Had another thought on riding with the warped wheel - I could have tried pushing the wheel to the side by ~5mm and tightened the axle - might have got back to the car without rubbing the frame and destroying the tyre.

Clearly a warranty case, but poor after sales service has been my experience too. Buy a Cube, etc instead for a lot less money and still get a bosch CX motor.
I reckon the trunnion bearings get notchy because they don't move far - the balls are always pressing on nearly the same spot on the race. They're the only bearings I've had to replace on my Cube's rear suspension after 1400km. (one was seized, one was notchy)
Is it possible to compare to another bike with the same motor - compare the noise and the amount of movement in the crank? If the bearings are shot the crankshaft should move up/down more than a new motor.
If it is bad bearings I'd go for the repair.
If you're after full size mudguards, Mudhugger and SKS Mudrocker are both good. I slightly prefer the Mudhugger.

Sounds a bit like a brake disc rubbing - if that noise is coming from the motor it's warranty time (something like loose motor windings vibrating perhaps)
As pointed out by 'Bearing Man', keep an eye on the 3 crankshaft greasing points to help keep water out. There are 2 main crankshaft seals with removeable covers held on by circlips. (video in the motor forum)
