I have similar concerns about storage, but I've resigned to the fact that I'll have to replace the battery a bit sooner.
The Trek I was meaning is the Exe. It has a solid downtube.
I remember reading a recommendation to let the bike/battery warm up before charging.
It does suck that the battery is not removable. The new Trek does a great job with their battery.
I'm just repeating what Mteam said. I'd imagine shimano would be able to diagnose the issue accurately and doubt they'd replace another motor unless it was necessary.
I've gotta say the floatX and 36 combo is pretty sweet. The factory upgrade has been worth it for tuning too. You can hit enduro tracks, just not quite at enduro speed, but you also get to have fun popping off things, hopping over things and pumping rather than plowing. So much fun...

Cheap Chinese rotors are probably made out of crap quality steel. So along with the diameter issue they're probably not going to hold up to heavy, sustained braking.
Chain reaction had a great deal on the hx1900 wheelset which had DT240 hubs. Rob posted about them. If they're still on special, it is a steal. The hubs alone were worth the money paid.

I would be tempted to try the 2 pot brakes with larger rotors as a starting point for brakes. Particularly because you're a lighter rider they may be sufficient...
Tyres setup tubeless is a good idea. If you're going to see mud consider a dhr2 on the rear. A 203 rotor on the front would be a good starting point for brakes. See if they fit the bill and go from there.
The rest will probably be fine.
Pinkbike article mentioned Trek didn't do a charge cycle on the battery so Matt Beer had the same experience with a quickly depleted battery. It was fine after the next charge.
