The motor will still operate as normal if you have the di2 system connected or disconnected.
You'll obviously lose the extra di2 options with the ep801, but I guess you're not using them. You'll also lose the gear display.

You wouldn't be able to control any of the AXS system with the Shimano controllers. But the AXS system would come with it's own shifters.
If you wanted "cable" free shifting you could switch to a Shimano DI2 system.
You have the EP801 motor I think, so you might be able to set the DI2...

Agreed, there's a very good chance you won't notice the offset difference.
The 29er forks will lift your front compared to the 27.5 forks though due to the longer lowers - I think th ex-wing Kenevo will handle that fine though/improve things.
