For people in the U.S., are you getting a fast response for warranty replacement of your broken battery door cover now that the new improved version is released?
the cables do rattle in the top tube! usually right underneath the TCU. i would remove the TCU and pull out the extra length of cable floating around under there...add a couple extra zip ties to the cables and re-install. this is very common source of a rattle in these bikes.
The Fox Float X2 Performance shock on my 22 Levo Expert started leaking air at 500 miles. Went from 175lb of air to 160lb of air in 6 hours, and then 175lb to 100lb over 3 days. Anyone else have issues with this shock?

Remove your TCU on the top tube and put a zip tie around all the loose cables. This is potentially where a cable is tapping against the frame while riding and creating noise.

The SWAT tool was always coming loose on my Expert. It either creaked or rattled. I replaced it with the OneUp V2 stem tool and problem solved. It now has more options for tools and no more creaks or rattles.
You still running the stock forged crankset that comes in the Expert, or are these the Carbon crankset? If they are the stock forged, what crank boots are you running and do they fit snug?
i would reach out to Fox Warranty directly and bypass your LBS. they have been very responsive each time i have worked direct, and turnaround time was 10 days from shipping out with a warranty issue. they will provide you a prepaid shipping label to get your shock sent.

Yes. You need to remove the Specialized frame protection to install RideWrap or InvisiFrame. If you don’t, there will be air bubbles around the Specialized frame protection.
