Can you describe what shim they inserted and where? I have 2 Fathom 2019 bikes, one 29 E2 pro and the other E+1 pro. I also experienced intermittent loss of power on both bikes lasting under one second. I was unable to point out the problem and I thought it was related to heat. I recently installed 27.5 wheels on the 29E2 pro and since I have experienced the intermittent power loss much less frequently. Now I tend to believe it may be related to the speed sensor/magnet which is used to measure speed and cut off power when speed is over your region limit. Try to experiment with moving the magnet a few millimeters in one direction than ride the bike for some time. Note, if you move the magnet outside the range of the sensor the motor stops after about 10 seconds.

Good luck,

Peter
