I have a Shimano SLX CS-M7000, 11-46T cassette and KMC X11 chain

Turned bike upside down and shifted through the gears. Everything very smooth except when I get to the second largest sprocket. I can hear the chain running against the wall of the largest sprocket almost as if the chain is a little too wide or the largest sprocket a little too close.
Any explanation?

Have you set your H/L screws, on your derailleur, so that it covers the full sweep of the cassette..? Have you tipped off on the drive side to have bent your hanger..? Does it change to the large sprocket when you are riding it, upright..?

So it changes up and down all the gears correctly, with no delays or jerks or anything. But when it's in "2nd" the chain seems to rub against the side of "1st" ?

I'm going to try something very dangerous and summon the genie ... @Gary ?

I don’t think so. I’ve actually realised since getting the bike that I don’t tend to use the lowest 2 gears anyway.
I’ve had no desire to climb a tree yet.
What
I love climbing trees
This one was laying down and even had a sea saw on it ?

A rub on my Bottle gives only 3 answers so I'll list the top 3 IMO
1. Either the Hanger or mech is very slightly out of alignment. (I'm being kind counting this as one answer)
2.The cable has a very slight amount of drag/friction (usually closer to the mech, at a bend or at a cable stop /frame cable clamp)
Or
3. The B tension is very slightly out.
Check all of these and do not rub my bottle for another 40 days and nights.
