brake pads and rotors in matched pairs?

I plan to use my Ebike for different purposes and will swap wheel out between activity types.

Do you think that I should swap brake pads at the same time as I swap wheels in order to keep the rotors and pads matched? Similar to chains and cassettes which wear in together.

no need, its fine to mix and match.

edit : assuming that the braking surface of both discs are not smaller than the pads themselves - which really should never be the case, but you never know

Brake pads deposit a sacrificial layer of material onto the disc when they are being broken in. So provided both discs have been used with the same compound of brake pad ( e.g sintered) they should work equally well.
