Did you have invisiframe or a clear ride wrap installed before putting the alien wrap on? Have invisiframe on now and debating putting the alien wrap over it or just holding off until the invisiframe is worn.
Coincidentally, I picked up my “replacement” battery port cover flap today. Ordered a spare bash guard too ($18) and it came with all the necessary hardware. Not pleased with the way Specialized handled this but in the grand scheme of things, I am glad that I got to ride outside a bit more.

My S-Works didn't even come with it or the LBS broke it when putting my bike together. Been running around with the port area taped up using gaffers tape. I've been waiting for a warranty replacement from Specialized through the LBS for almost a month now...
