I think you can leave the old pads in place, insert the tool between the old pads, and push on the old pads to push back the pistons. This way I think your pistons would be protected.

Perhaps the new Eagle Transmission is not so great for carbon frames, but is great for aluminum or steel frames?

I agree. My 2019 Trek Powerfly came with "cheap" plastic pedals (VP-536). I also have a pair of aluminum pedals (Hope F20) sitting on a shelf.
